Does a Normal STP Override a Final STP Submission?

The ATO uses the latest STP submission as the source of truth.

So if you:

  1. Lodge a Final STP submission for the financial year
  2. Then lodge another pay run as a normal STP event

the normal STP will override the final STP and effectively unfinalise the fiscal year.

To avoid this, do all your normal STP pay runs first and only submit the Final STP as the last lodgement for the year.
